Breathing problems after meditation?

A little bit of background here:

I began mindfulness meditation a month ago on my own with the help of online resources and a guided meditation iPhone app. I quickly noticed positive effects from my meditation sessions (15 minutes twice a day), and a couple of weeks into it, I decided to get more serious about it and attended a local meditation class. The biggest revelation I learned was that I was controlling my breathing. I found it just about impossible to "focus" on the breath without manipulating it. So last week, I began making a more conscious attempt to meditate without controlling my breath where I found myself taking more shallow breaths through the nose, whereas before I was taking deep breaths from the diaphragm. Here comes the problem: ever since then, I have been having strange breathing issues during the day after my morning meditation. Every few minutes, I get a feeling like I have to yawn. Sometimes I can simply yawn, while other times, I have to stop and do a deep-breathing exercise from my diaphragm to complete the yawn. I have experienced these "yawning" issues every once in a while throughout my life, but it's never been an ongoing issue like this. Because of this, I'm not sure how to continue my meditation technique. I feel like I should just go back to breathing like I was before in the mean time. From what I've read, it takes some people quite a while to learn how to focus on breathing without controlling it. Any suggestions on what I should do?

If you're having these issues then you are probably still controlling your breathing, somehow, as I assume you don't have this issue breathing when you're asleep or doing your day to day business. Just relax, breathe and try not to think or focus about the breath at all, just watch it.

Breathing can be such a pain in the ass, thank goodness it's a temporary affliction. :)
